So I'm pretty sure this has been handled on Star Trek (at least once) but I'll ask here anyway. How exactly do you act if you have reason to doubt your own judgment? If you can't rely on the data you receive how should you go about determining the best course of action?

His reasoning was that if it wasn't real like he thought it was, then he shouldn't be able to cut the guy open and kill him. Then he does, and questions that original reasoning only to wake up.
Edit: So really, I have no idea how that's supposed to resolve this.

If you have reason to doubt your own judgement you can do two things. Either rely upon the people around you to correct your own judgement, listen solely to them and ignore and ideas of your own. Or do solely what you want and ignore them, either way they will step in.
The second approach is start with the most basic of judgements and work from there. Judge yourself first, find out what you can trust in your processes and what you can't and slowly build.

If you cannot trust yourself to make decisions based on the input you're receiving, how can you trust the person? You still have to trust the data you know you cannot trust.

but then you have to trust the information they're giving you, so, you're still being given information and making a decision based on that information. Since you cannot distinguish what is good / bad information on your own - you do not know if it's a good thing to trust someone else, or if this information is good or not.
